Abstract: Transmission of HIV and SIV is accompanied by striking reductions in the genetic diversity of viruses that comprise the donor quasi-species. To understand how replication of individual viral genotypes in particular types of cells or anatomic sites might reshape the population we have devised an experimental approach that defines interactions of SIV with cells at single-cell resolution. Using probes specific for the V1 region of the env gene and in situ hybridization, we investigated replication of V1 variants in different tissues of rhesus macaques infected with uncloned virus. We found that the clones replicated to different extents and with spatially defined and distinctive patterns. We also document dual tropism of V1 variants in vivo for macrophage and T lymphocytes. We will describe this analysis and discuss extension to identifying genetic changes at the portal of entry that may be critical determinants of transmission.
