Abstract: A large data base of drug sensitivity results has been generated in the National Cancer Institute's (NCI) in vitro anticancer drug screen with 60 human cancer cell lines (representing 9 organs of origin). More than 10,000 compounds are tested each year. One advantage of the cell line screen over a pure target assay is that the former affords the opportunity to probe many mechanisms of differential sensitivity simultaneously (Weinstein et al, Science 258:447, 1992) and to search for new molecular targets. We are using high resolution 2D protein gel electrophoresis to analyze differences among the cell lines with regard to molecular targets and to search for new ones. About 1000 protein species have been resolved from whole cell lysates, using the ISODALT 2D electrophoresis system. These proteins will be further characterized and the information combined with patterns of differential cell line drug sensitivity. Subsequent perturbation studies will be used to search for additional molecular targets. A similar electrophoresis analysis is being undertaken for the cell lines used in the NCI's in vitro anti-AIDS drug screen. The molecular target information base derived from these studies is providing a useful tool for drug design and discovery.
