Abstract: Proviral promoters are located at the U3/R junction of the long terminal repeats (LTR). The present study is the first mapping and sequencing of topoisomerase (topo) cleavage sites in the U3/R LTR region of HIV-1 DNA using a plasmid containing the LTR integrated in a segment of genomic DNA. We find that amsacrine and teniposide induce specific topo II cleavage patterns, but that strong common sites reside preferentially at the promoter site and in the TATAA box. This is consistent with our previous finding of an intense top2 cleavage site in the human c-myc promoter (Cancer Res 52:3125, 1992). The first 100 bases upstream from the promoter and containing the Sp1 and NF-kB sites are poorly cleaved, and cleavage in the integration region does not coincide precisely with the junction of viral and genomic DNA. Topo I cleavage sites induced by camptothecin occur preferentially in the TAR and 100-103 bp upstream from the promoter. These findings demonstrate preferential topo I and II binding in the HIV-1 DNA transcription-regulatory region, and suggest potential interactions between cellular topoisomerases and the multiple factors involved in HIV-1 transcription and replication.
